Naiyaravoro, who could yet find himself in Australia's Rugby World Cup squad, was one of half a dozen Wallabies hopefuls allowed game time by Michael Cheika.
And the Fiji-born rugby league convert did not disappoint as he put in a powerful all-round performance.
His trio of tries were backed up by two scores from veteran New Zealand No.9 Andrew Ellis, while Berrick Barnes kicked 18 points and replacement Mike Harris added a second-half conversion.
Japan struck early through Karne Hesketh and were also awarded a penalty try, while Ayamu Gomaru added two penalties and a conversion, and Harumichi Tatekawa a conversion.
